The controls of Sandboxels are listed below. This same table is also displayed below the game. Certain mods add more controls to the game.

| Right click | Erase pixels | Equivalent to the Erase tool. |
| Middle click | Pick element | Equivalent to the Pick tool. |
| Shift + Middle click | Pick element and copy properties | Copies all properties, like exact color and temperature. |
| Space, P | Pause simulation | |
| Shift | Intensify effect | Only usable with Heat, Cool, Drag, Mix, Shock, Smash. |
| Draw line | Not usable with tools. | |
| Scroll, + -, [ ] | Change cursor size | |

| E | Select by name | |
